As I said before, this has to do with steam not handling guest accounts as the PS4 and XBone does this has been suggested many times before but so far, Valve has not done anything. The reason why clones can't keep their own progression is because guest accounts were made dispossable (there's even a sort of "bug" where a guest playing on keyboard will have a two or three digit number), and their progression is linked to yours for the sake of convenience.
